How did you check the java version when calling from RPG? If you do a DMPJVM for both the Qshell and RPG jobs, you might be able to spot some difference. (You have to do the DMPJVM from a different job from the actual job with the JVM. I usually SBMJOB the DMPJVM command from the job I want to dump the JVM for.)
