Unless you have to use a web interface, you have to develop a Java GUI application (using Swing or something like that) that runs on a PC, and connects to the iSeries.
There is a third possibility if I have understood the documentation correctly, namely running an X11 server on the PC and connecting it to the iSeries where the java program runs.

This is the same way that it is normally done under Unix, but as I wrote, I have not tested it yet :)
