Two options off the top of my head:

 1) Use FTP instead, this can run in Batch and has scripting
capabilities.

 2) Start the Incoming remote command function in Client Access and then
use the RUNRMTCMD command on the AS/400.

 Hopefully one of these will work for your shop.
