I think it might be better to leave everything in QGPL alone and use the QSTRUPPGM system value instead. After you've retrieved your CL source and compiled it into your work library, put that program and that work library into QSTRUPPGM.

I would retrieve the source code from the CL program (RTVCLSRC), put it in a
work library, make whatever changes you need, and compile it where you will
remember it.
This will make sure you don't mistakenly compile the wrong source. I'd also
delete the source in QSYS, and mark the source in QGPL as "replaced by code
in xxxlib/qclsrc".
