Chris,

I have found the OS/400 tftp server a tad different than the many others I have used. With most tftp servers when you set the root dir that IS the server where you put and get files with no other effort. On OS/400 it seems that you need to specify a CD command to move to the directory even though you think you're there to start with . So try a CD /TFTP/yourdir and then do a put.
