It looks like you are set up to use the library system, not IFS. You could check this by starting a PC client, say, then once logged on, execute

quote stat

There is a setting, NAMEFMT, that will be reported early in the result. A value of 0 means it uses library namein, 1 means path naming. You want 1 to use the IFS.

To change it from the client, execute

quote site nam 1

When you've done this, PWD will report

/QSYS.LIB/QGPL.LIB

which is the path naming for library QGPL.

You can also have NAMEFMT 1 be the default for FTP by changing FTP attributes (CHGFTPA). But this is not a change to be made lightly.
