No just run it once.  We use the NextIPL program to run file changes at IPL
that would other wise be very difficult to get a lock on to make such
changes.  The NextIPL program is deleted by the start up after it runs.  If
you have authority to the files and can get a lock, make the change.  This
will not effect any RPG/III/LE access to the files but will increase the
query engine performance.  SQL,OPNQRYF,QUERY400,OBDC...
