I'll disagree just a tad, and then move on.  I NEVER change the subject 
unless I intend to change the thread, and my guess is that the majority 
of the users would say the same thing.  In fact, the whole point (for 
*me*) of changing the subject is to indicate a change in - well, in 
subject.  It seems to me "subject" and "thread" are synonymous.

But in order to handle the situation where someone wants to change the 
subject for some other reason, I suggest a simple config flag in the 
email client: always break thread on subject change, never break thread 
on subject change, prompt to break thread on subject change.
