Ken... simply answer is YES. last weekend I did the following...
Option 21 on a V5R2 model 800.
New Power6 8203-E4A with Just LIC and OS used the Restore 21
Did a upgrade to V5R4 to fix all the LPPs etc
PTF'd the heck out of the box
Fixed Resources, Edit Desc, Sysvals etc that are in QSYS
Turned the user loose to test.

In your case
Weekend Before the upgrade
Upgrade your system to the lastest V5R4M5 Lic
Upgrade QSYS using the B2924_1 B2924_02 CDs
Rerun your current CUME or laydown a a fresh copy

Now depending on how your disk configuration is the upgrade might go like this
Power down your 550
Drop the cables
Put the new CPU in place and cable it up
IPL

Now this is over simplified but it can be almost that simple with NO Drives in the CPU
