Adobe Creator can merge two pdf's and should, with some .net or vb be callable. I have an app for a customer where they do the final step in Adobe to create a newsletter, with many pages coming from the i in pdf format. I've been able to do a lot with just overlays (color or black & white) and DDS keywords for lines & boxes, overlays, barcode, etc to produce mailable or emailable pdfs from the i. You would have to explain the win side more for me to suggest this will work for you. The full Adobe pkg was under $1k and the pdf tool on the i (Gumbo Software) was less.

No preference. Whatever gets the output to look like what is needed and will print on a network printer. If merging the spool file with the overlay and outputting a PDF which can then be sent to and printed on the printer, without human intervention, that would work.
