First guess, it's a security issue. Does the user profile used to establish the ODBC connection have Read access to the files that are missing?

First guess, make sure that you are converting the tables properly. What is the CCSID of your system? My guess it's 65535. If so you really should change it to another value. You then -may- have to change all of your files to the same CCSID, but for now let's change the system's value.

Regarding "limitations" of Excel, the only limitation I've found with it, other than a row limit, is that it can't remember Common Table Expressions correctly, but that's obviously not the problem here.
