I had a similar problem last year - restoring from a v6r1 save.
At v6r1 the format of the Message File had changed. The Save from v6r1 to
TGTRLS (V5R4 as I recall) never reported a problem at all. But it would not
restore.
I had to write a CL program to extract each Message Description's attributes
to a PF, then transfer the PF to v5R4, then write another custom CL to
recreate the MSGD's on the v5r4 system. Fortunately for me, the only
properties I needed to transfer were pretty basic, MSGID, MSG, SECLVL, SEV
... all stuff available using RTVMSG command.

I'm not sure about optimization but it sounds like the program template has
been removed and therefore it could not be re-created during the restore
back to V5R3.
It would need to be converted due to the program conversion that occurs as
part of the 6.1 upgrade.
Can you check those programs using DSPPGM to verify that the program or all
modules bound into the ILE program have creation data available?
