PDF files created from Infoprint Server or Infoprint Transform Services are inherently searchable.

we have a AFPDS document with an overlay that gets turned to PDF.
is there some setting or method to allow the PDF to be "searchable"?

Probably not... if it's converting it how most convert AFPDS its
making a raster image PDF.
Now, I've been hearing rumors for a couple years that Adobe is going
to make reader OCR capable so you CAN search these types of PDF files.
But for now no dice that I know of.
I do have other options available besides AFPDS that may be worthwhile
if you're interested... it's my own version of overlays using PDF
