Is it considered 'best practice' to have everyone change their passwords
when moving to level 3 in order to ensure that their 'netserver' password
on IBM i is correct?

Our corporate policy is not to force password changes from IBM i but to
force it from Windows.
All users who have an IBM i account (other than Q* type) have a Windows
account.
We keep passwords in sync with IBM Secure Identity Manager. No, we are
not using Kerberos or EIM.
