Dr. Franken mentioned that your startup program should check to see if it's live or a copy. If you use the Lab Services Full System Flash Copy toolkit it does this automatically (I think it swaps in its own startup program), expecting that the copy will only be running a backup. And won't vary on comm lines other than a 'secret' line just for the flash copy to use.

Yes, you can use the flash copy for things other than backups, but then you're on your own to make sure you don't start running production jobs!

...in part... Yes you do IPL only the flash copy and it will take a bit longer. This is a perfect spot for the startup job to query the partition number so it knows it's not production and doesn't start up jobs it shouldn't!
