Just to clarify, Rob - I think IBM i Access for Windows is the fat 
client - the new thing is IBM i Access Client Solutions - at least 
that's what I see on the web site for IBM i Access.

As you probably know, there's an option in the ACS administration app 
that lets you make file associations - I don't know of an automated way 
to do it, unfortunately - there might be.

I wonder if there's something in the config file that could manage 
whether these messages pop up. And in a Windows network, at least, isn't 
it possible to get the AD server to send out settings like file 
associations?

Just throwing things in the ring that might help!
