I am kind of thinking out loud here, but could you perhaps just create
symbolic links in whatever the "landing directory" in the IFS is defined as
?

User starts ACS IFS -> goes into the "landing directory" -> see links to
their folders

I ran a little test using the Qshell command ln -s command and also the
ADDLNK command and they both showed up fine when I browsed the IFS using ACS

Not sure how many you have to create, or whether there are opinions about
the mess this might create, but it seems slightly more maintainable than a
bunch of configurations.

We are on the final stretch of removing the last few mapped drives to a

to help ease the transition by defining multiple "Systems" that had the
names of their previous shares, but with different Initial Directories. The
NetServer share names don't match up with their actual IFS counterparts.

I could just tell them that they need to learn the folder paths for those
shares on the IFS. The majority of those shares are under one folder. Then
I
could just set that path as the default and have them learn the folder
names.

Sure it is. It actually comes from the default directory on the user
profile that starts the session. Set it to "Home Directory"
