Personal preference of the system architect. I normally use boot from SAN for my VIOS installs but I know other who prefer internal.

Boot from SAN is less expensive on HW but adds a little to installation time plus one less HW component to fail.
Most common preference I hear for internal is that in case you lose the SAN, you can still boot VIOS for troubleshooting.
