Most AV products let you selectively include/exclude directories and/or
file types.  Perhaps, if you trust you won't get a virus in a JAR file,
you should just go into AVG's options and disable the scanning of JAR
files.

As to the exact steps, I can't say as I use AVG at home and we have
McAfee Enterprise here at work.

If you're set on switching vendors, eTrust is fine, as is NOD32 from
eset, F-Prot, Kaspersky, etc.  Some comments about AV software can be

Basically, all the brands BUT Symantec/Norton and McAfee get mostly high
marks.
