Sort your messages by thread? (see my previous message).

When you sort by thread, the mail client creates a linked list based on message id ... so it generally knows what message is reply to what.

As far as what order the messages are delivered in ... there is no way to ensure the order. This is just the nature of internet email. Many factors come into play: Mail server response, grey listing, delays, backup MX processing, etc.
