Never had any problems like that. But, I use an ancient version of
Tb; as my message header should attest. But FWiW there is a support
newsgroup mozilla.support.thunderbird [users assisting users] for the Tb

news://news.mozilla.org where past discussions might have covered
such a topic or where a new discussion might assist; simple enough to
add an /Account/ for that server and group using Tb, if interested. I
do recall seeing a number of recommendations to "compact folders" for
some other similarly difficult-to-describe issues; IIRC there is a
setting to have that compaction feature run automatically on exit.
