I don't believe that AGs or caching have anything to do with it.
Given that logging out/in "cures" it I have to believe that there is a counter in the code somewhere that is exceeding its capacity when the code runs for a long time. Have you tried attaching the debugger while it is waiting for a response to the error and seeing the variable contents at that point?
Other possibility is that there is corruption occurring within the program and only when a specific sequence of calls takes place does it cause an issue.
Oh - one other possibility. A variable in a subprocedure with the Static keyword and no way to reset it.
