It looks like the majority of WDSC's communications with i5/OS use the 
JT400 classes.  These classes do provide two ports for each function -- 
one for regular, and one for SSL.   But, even though JT400 appears to 
support SSL, I don't think WDSC is coded to use that support.
I have had some success in running WDSC though SSH tunnels, however.   
Not sure if you'd be interested in this? 
I used the SSH tunnels for awhile, but at some point I decided to 
install OpenVPN, which is an SSL VPN.  As far as I know, OpenVPN doesn't 
run on i5/OS, but I installed it on a FreeBSD box on the same LAN (a 
Linux or Windows box should work just as well) with my System i, and I 
use it to provide me with full VPN access to everything on the LAN -- 
including the System i.  WDSC seems to run flawlessly in that scenario.
But, if a full-fledged VPN isn't an option, you might look into setting 
up SSH tunnels.  IBM provides a free port of OpenSSH for i5/OS as 
5733-SC1 (albeit, it runs in PASE).   You could use that to handle the 
server-side of the connection.   On the Windows side, you can use PuTTY 
to provide the tunnels.  It works (except, I think, for the debugger -- 
but I may have just missed a port there) and might be a way to get the 
job done if SSL isn't an option.
