The filters are under [workspace]/.metadata/.plugins/org.eclipse.rse.com/profiles
There is a subfolder per profile. You might want to regularly save the profiles folder part of the workspace.

We have automated this backup in an internal plugin that, on each start-up of RD Power, exports preferences and zips up the profiles folder and saves it to "My documents" keeping the last five backups per workspace. We've restored preferences,connections and setting a few times and it usually work. I had a couple time when the problem I was having was also restored...
