I'm not sure what the problem is.

IBM specifically tell you to upgrade before migrating to V5R3.
One could argue the merits of what they are doing but not the instructions.

We have upgraded one of our machines to V5R3 only to find out that it
completely deletes the IBM Original HTTP server configurations.  We
migrated from Original to Apache before we upgraded because we knew that
support was being dropped, but we didn't know they were going to that
extent!  What if you didn't read that excerpt in the release!?  You
would be in a world of hurt....
