What does the config look like? You should have something like:

<Directory /your/root/web/dir>
order allow,deny
allow from all
<FilesMatch "\.html(\..+)?$">
Options +Includes
SetOutputFilter Includes
</FilesMatch>
</Directory>

For CGI to handle SSI:

<Directory /qsys.lib/yourcgilib.lib>
allow from all
order allow,deny
Options +ExecCGI +Includes
SetOutputFilter Includes
</Directory>
