I'm pretty sure it does wait. It wouldn't wait if you did a SBMJOB, but you used a CALL. CALL should be sequential. I'm guessing the behavior is that the log generated will use the final logging level and ignore any initial or itermediate logging levels. I've seen this sort of thing when I've changed a batch file to 4 0 *SECLVL; the resulting log is of the entire job, not just from where the change was made forward.
