That's what I thought at first, I assumed the resolution was a problem, but it
works for our other servers using their names. I tried creating a QNTC link
using the IP address and we get the same result, nothing comes in.
I found a QNTC document on IBM's site that referred to an error CPDB050:
Technical description . . . . . . . . : An error code 109 was received while
trying to initialize a session to the Network Server SERVER2.
The document says: 109 error - Name found, session rejected
So its finding the system, its just getting rejected from a connection attempt.
Something must be set on the Win2k8 system to block whatever type of connection
the AS400 is making, I just can't figure out where.

Looks like name resolution doesn't work. How are you trying to resolve
the hostname?
WINS? Netbios Broadcasts? DNS? For example, depending upon
configuration, WS08 or Vista might not respond to Netbios Broadcasts.
You can try to use the IP Adress directly, to see if this is the case.
