Passwords from the green screen are transmitted in clear text, but the
bypass signon and popup box for logging in both encrypt the password. Most
secure and more convenient. But as mentioned before, I still need to make
sure that if the user finds him/herself at a login page it will work :)

I don't follow. How is it more secure bypassing the second (green screen)
signon? I do it out of convenience more than anything else (Who wants to
type the same userid/password twice?) but most users do the double sign
in.
