Yes, you can use PGP to encrypt the file on your side before doing the FTP.  
You use the recipient's private key and your public key to do the encryption.  
The recipient uses your public key along with his private key to decrypt after 
it hits his server.

One oddball question: are you securing against sniffing on your network?  Are 
there other TCP/IP services between you and the recipient, like LPR?  The point 
being that we'd be securing (say) the payroll spreadsheet file but printing the 
check register 'in the clear' over the same connection.  Just a thought.
