I only have one account, so I don't know for sure. Just checked the config settings and nothing sticks out as giving that ability. You might have to contact the programmers on that one.

On second thought, you should be able to. YahooPops is just a gateway to yahoo. So, you should be able to set up multiple accounts in your local email client that access the YahooPops.
