I'm on WDSC 7.0 on OS400 V5R4.  I have never experienced that problem.
Are you certain that the overnight processing doesn't IPL the system or
otherwise end the debug server?

When the debug server is running I have a job in QUSRWRK called
QB5ROUTER running PGM-QB5ROUTER and another job in QSYSWRK called
QSYSJOBD running PGM-Q5BROUTE.
