I don't have Zend core installed, but the advice given in their document sounded reasonable. Do just one change at a time, and monitor performance after. Document each change.

The only recommendation that seemed a bit odd to me was giving a 10,000 millisecond time slice to the ZCORE class, but you can try it. I don't know why any thread would need 10 seconds of CPU time.

I also just downloaded the Firebug plug-in for Firefox, and it automatically logs request-response times in milliseconds. It might give you a bit more data to go on.
