Once you get an understanding of what you are trying to do, it is much, much faster to manage by hand than through the GUI. The GUI also stinks badly when dealing with sites that use virtually hosts. My primary gripe there is that it gives no clue to where you are at in the configuration. I have some fairly complex configurations and the only time I use the GUI is when I want to enable a new feature on the server I'm working on or creating a new instance.

My biggest gripe with the admin instance is that it is interminably slow. But I'd much rather use it than try to build an Apache instance by hand.
