If it is new application development where you can define the schema then I think it is a push. You know the i database so I would lean toward native files. The PHP folks on the list with more experience in using the DB2 for i5/OS native interface in PHP can probably weigh in on the completeness of the support but I am guessing there isn't anything you can't do in DB2 for i5/OS that you can do in MySQL. Especially if you are at V6R1M0 (IBM i 6.1)

If you plan to use existing open source applications, then MySQL will be the easiest route since converting apps written for MySQL to another DB can be a challenge.

If the storage DB2 storage engine for MySQL were available, then you might want to lean back to MySQL for portability, but that would be about it.
