We're running our website on ZendServer CE 5.0.4 and EllisLab's Expression 
Engine 2.1.3 (CMS) . The latter is built on the CodeIgniter framework and 
MySQL. It's been working great for us, so I think Jon is right that you 
would be well served upgrading to ZendServer. I haven't had much time to 
learn and code with CodeIgniter to this point, but it should run fine on 
IBM i with MySQL or DB2. I believe functions from the Zend framework (and 
possibly the PHP toolkit for IBM i) can be integrated as well. At least, 
I've read something about that online, though I haven't gotten around to 
testing it yet.

Kevin,
You appear to still be using Zend Core which is way out of date and will 
not be helping.  Indeed it may be part of the problem. Although I've not 
used CodeIgniter, I have seen problems with a number of php packages that 
are caused by the "two apaches" used by the old Zend Core. There's no one 
place to look, but the problem arises from the fact that the code picks up 
a server variable (e.g. the client IP) and tries to use it in subsequent 
connections. Because of the two apache servers this information will 
sometimes be "incorrect". There is an Apache directive that can be added 
(although I'm danged if I can recall it) that corrects some of the 
problems - in other cases a tweak of the script is called for.
In your case I'd advise updating to Zend Server because:
a) It is much faster
b) It may well cure the problem and 
c) Even if it doesn't fix the problem, the code tracing capabilities will 
help you narrow it down - they really are magic.
