I tried add .phtml, but it didn't make a difference.

If the AddType line in your config just has .php (which is the default) then I don't think it will run over any other extension. The only apps we have on the IBM i use zend framework and they all load the selves through the index.php. On some of my linux boxes we have changed the AddType to have .phtml also, and then mixed pages get that extention.
AddType application/x-httpd-php .php .phtml
