There's a difference in iSeries Navigator that you may not be noticing. 
When I right click on an IFS file and select properties, then select the 
Use tab I see both
In use:
and
Checked out.

If I do an EDTF on it with a 5250 session it appears as "In use" but not 
"Checked out".
