My first thought is that the problem is in the printer itself ... that within the printer's configuration the two trays are not considered to have exactly the same kind of paper so the printer won't automatically roll from one tray to another.
E.g. both are 8.5"x11" but one tray is "plain" and the other tray is "special" or "letterhead" or even "unknown".
