I have no idea how these "duplicates" can happen. Or a foundation for system corruption upon saving something which has been saved already.

Restore either
ignores the files/directories already existing,
silently overwrites them
or asks for overwriting,
or errors out on restore.

To be sure, one has to test what really will happen.
